So, in January 1939 the "Resignation of Hjalmar Schacht" event always fires, offering the opportunity to dismiss Schacht as armaments minister. Not sure there is an upside to canning him, though, as the +10% IC bonus he confers is very helpful.

Yet whenever I mouse over the "No" button to keep him, a small message box appears indicating that there is "No Immediate Effect" for not firing him. Not sure what this means. I've played AoD for years and have never determined what, if any, effect is eventually produced by refusing to let Schacht go. Does anyone know what the consequences are for keeping him when the resignation event fires? Or does anything actually happen for refusing to can him?

There is no disadvantage to keeping Schacht in vanilla AoD- there is no future event. The same applies to the other fire ministers events.

This has been rectified in the Improved 1936 mod, giving Germany some dissent if they keep Schacht in the German government. The Third Reich Mod 'penalises' Germany even more, making it move towards free market if Schacht is kept on, due to his views on industry and the economy; but of course this might be seen as a further advantage if you want Germany to aim for free market.
