One of my bishops became a Nestorian (IIRC). Yet I wasn't able to imprison him without incurring tyranny. Worse, the Pope wouldn't excommunicate him. Is this WAD?
Nestorians aren't a heresy anymore, but they are a religion themselves and therefor can't be excommunicated by catholics. Whic already was't possible before 1.07, since then nestorians were an orthodox heresy and not a catholic one.

AFAIK, only the Miaphysites became a religion themselves, but the Nestorians are still an Orthodox heresy.
To the OP: Should I be right (with Nestorianism being an Orthodox heresy), then yes, this is WAD, as Nestorianism isn't a Catholic heresy, so you only get the same relations penalty as for example with ortodox characters.
Still, if I'm an overwhelmingly catholic nation and a good catholic king, should I not have the right to punish my wayward minions? Doesn't the pope care that his bishop is no longer preaching catholicism? Freedom of religion is still 500 years away.
