I've got CKII plus two DLCS (LoR and SoI) already up and running on Steam. I bought them months ago on some promotional deal. Now I've finally decided to get me some Old Gods. Realizing I had a gift card for Amazon I checked and saw that, yes, you can download Old Gods directly from Amazon. As I'd rather use the gift card over paying directly from by debit card, would downloading Old Gods from Amazon screw up my existing files in any way? If I started a new game from Steam, would Old Gods show up with the rest of the DLCs?

If the DLCs on Amazon are for the Steam version of the game, you are fine. If they are for the GG version (unlikely) you won't be able to use them.
