If a transport and a troop are both in the same province and you use the automatic transportation feature, the transport will first leave port, before waiting for the troop to board, which takes a significantly longer time. The same is true if the target province has a friendly or occupied port, the transport will hold off the coast, taking significantly longer to disembark than if done manually.
