I am playing a tall empire, with fanatic pacifist, with expansion tradition. So I have a 11 planets I can hold on too atm, and I have 8 habitats atm

Here is my problem, some times when I build a habitat, it takes up one of my planet spaces, which is really annoying me. It says I can hold 11, but atm I can only hold 8 with out going over.

At the rate its going, I wont even be aloud to have a capital planet.

On a side note, some times it does not charge me to build them. Not that I am complaining, but I am sure thats not working as intended.

The "Core Systems" is system based.
When you build habitat in a system that already has a colonized planet or habitat, then it won't add to your core system upkeep as it is already in it.
If you build it in a empty system however, it add this system to your "core system".
The same goes for system with multiple planets or Ringworld. They always count as just 1 core system, which is another reason why they are so good.
As a side note, probably you already know, but removing mining station/research station allows you to build habitat on those planets with the orbital resource appears in a tile on the habitat. Try find a system with a lot of planets and build a lot of habitats in it. Research focused sector handles habitat alright in my past experience so you can spam in a sector if you want as well.
