I'm playing as the Mughal empire and have granted the above listed privilege to the Brahmin estate and am also conquering Russia as well and the modifier is applying to Christian provinces. Has anyone else experienced this or have a solution?

Either the tooltip is wrong and it is intended to work exactly like Dhimmi Autonomy (so all Heathens), or - more likely its a bug.
Solution: None, I mean especially in combination with this privilege you shouldn't have any relgious penalties, so no need for conversion.
