How about making the process of modifying species not "long wait and boom ALL is done!" but popbypop process akin to popgrowth?
Probably even setting the desired % of pop per species/planet to be modified to certain template?
That would make more sense than just spontaneous transformation of everyone?

edit:
The process could reduce the pop output by some % to show the fact that part of population is going through modification.

Also, to prevent newly modified species of creating subspecies with other present pops (and thus causing an endless loop), make it so that species in the process of modification cannot mix with others until their modification is finished. For example, regular humans are being modified into advanced humans. Like in OP's post, advanced humans start to slowly emerge as the process continues. These new advanced humans will not mix with regular humans, nor will they mix with aliens present on the same planet, at least until their modification process is complete. This will result in less lag, as there will be less variants of pops for the game to account for.

Yeah, pop modification should not be a special project as much of a process carried out on the pops directly, resembling assimilation, and we should be able to set how many pops we wish to be modified.

I think it would make perfect sense if this was tied to medical workers, and machine modification tied to robotocists.

Assimilation seems like an existing mechanic which suits this purpose pretty much exactly.

The only change needed would be the UI addition of a way to show and choose per-planet assimilation targets.

The problem with Assimilation is that all pops mid-assimilation can't work jobs. So you'd cripple your economy any time you made a change.

Good point, they'd need to change Assimilation so that pops weren't denied work while waiting to assimilate.

That's two changes.
