Kind of a random question...

Playing as a king, my wife usurped a duchy that ended up putting 2 random counties half way across the map under my control...

I don't want them... They're in the middle of the byzantine empire, so what I would like to to is give these areas back to them.

Is there a way to do this? Either through diplomacy, or through editing a file somewhere?

You can use cheats, open up the cancel and type in:

give_title x characterid

The x is the name of the title, so if it's something like byzantion, you type in c_byzantion. The characterid would be the number designated to the character, which can be found in typing this in the console:

Mouse over the portrait of the character and you will be able to find the id of the character.
