Give transports a pea-shooter (Or even a potato cannon if you're going crazy) as the title says.
Let them be able to take down a couple of corvettes if sufficiently outnumbered, or even an undefended station if you really need to.
Nothing that can seriously penetrate the shields or armor of larger ships but just let troop transports do all regular combat actions too, just not be very good at the "space" part of it, like warships can participate in the planetary part of warfare through bombardment.

Having 100 troop transports being held off by 1 corvette will never make any sense in my mind

I agree that having your transport ships intercepted is a bit of a pain. Bring them with you, and the fleet takes a bad fight, you lose your troops. Leave them behind, and they could get intercepted by one of those pesky peeling fleets the AI loves to use, and you lose your troops. Of course, it is a lot less of a pain with mercenaries, since 90%+ of the time I just buy merc armies regardless.

If you could build large, armored and armed transports, I would definitely do so. Make a Marine transport ship, you fill it up with soldiers from wherever, soldiers inside heal faster, and they are safer than in the open. To top it off, if it got a bonus to invading or bombing, it would a great utility ship. Something like, soldiers do 15% more damage while ship is in orbit.

Transports can't invade planets if the starbase is hostile.
Transports don't know how to / can't flee an approaching enemy fleet.

So, I guess that defending against strikecraft is not the priority, if this makes them entering combat mode with their quite large sublight speed...
