I don't think Catholic rulers should have complete control over who their Bishop is because that would be unreasonable but, it's frustrating that you can randomly get stuck with a completely incompetent younger one and it suddenly takes 20 years to convert heretics in one country of your realm. If you don't want to commit murder, there is very little you can do about it. I think there should be an option with enough gold and/or piety to petition the Pope to send you a new Bishop or maybe force a Vassal to transfer their Bishop to you. There should be enough of a consequence (like a negative opinion with the Pope etc...) that you wouldn't want to be swapping Bishops all the time but, that if you get stuck with a guy with 1 learning (like I did) you can do something about it.

Alternatively or in addition I wish there were a way to appoint your relatives that have taken vows as Bishop. Right now their seems to be little benefit in having your children take vows unless you want them out of the running for inheritance without officially disinheriting. Historically a lot of noble families sent their younger sons to the Church hoping they would gain enough influence there to benefit the family in some way so IMO it would add interest to have that dynamic represented in the game.
