So I uplifted a species earlier than modified them when i got more trait points and at the same time the uplift happiness bonus went away. Is this a feature and just a coincidence or is this a bug?

That sounds like a bug to me, because that modifier is basically a free trait and should never get "deleted". You should report it as a bug.
Had the same thing happen to me. I assumed it was a feature of 1.4 but I'm hoping its a bug now otherwise there's never really any point in uplifting
