Aside from obvious habitability switches. How else would you use your gene points?

I think, upgrades in productivity are tiny late game. It's better to spam synth, rather then gen mod your people.
What is really annoying, when you are big and technologically advanced - the happiness and ED.
Some direct approach would be to save points and get the conformist trait, yet it is quite expensive and still there are so many people with wrong ethos, gen modding each misbehaving pop would cost tens of thousands of sociology research, then you need to wait until they converge to your ethos and get happy.
There is a more straight forward way: get communal right now, indirectly improving the ED situation, but 5 happiness for 400 research points isn't cheap either.
But there may be an even better hack, if you have a lot of planets with mixed population: just give some of them charismatic.
For example, on a 20 size planet with 5 pops of A race and 15 pops of race B gen modding each A to be charismatic adds 15 happiness. Instead of modding 15 pops to communal, you can mod 5 pops to charismatic and get the same effect.

Gene modding is too expensive, for such little benefit. Super specialised pops are only better than synths at research (and food) although you'd need to resettle so many pops to get intelligent + natural x

I don't know current vision of Paradox on this, but it seems the most viable way is to modify a single pop and then use it for further colonization. Modifying your entire species is too much of a drag on bio-research.

Starting species uses Charismatic/Intelligent/Enduring/Deviants/Slow Breeders.

Science planets use the first bonus point to add a research specialization. All science planets' labs are built to match their specialization. The second point is used to buy Communal.
Energy planets add Frugal with both points.
Mining planets use robots or slaves if a suitable early conquest, primitive or pre-sentient species is found. Slaves are given Industrious/Strong/Very Strong depending on how many points are available.

Uplifted species are what makes genemodding worthwhile. Finding a good Proles species will win you games.

Kind of pointless to discuss this with the massive 1.5 rework coming up which will overhaul both genemodding and synths anyways.

I've been playing a heavy ethic convergence style recently so have often invested in Conformists, if a pop has been modded to only have 1 point left then I tend to go for Communal since happiness has an effect on ethics.
