Here is my future colonial empire. I know that those forts are situated terribly, but I can't just remove 2 or 3 forts and build 1 or 2 instead since I have no money at all.

At least 2, maybe 3 forts are redundant right now. They might become (partially) useful if you push the border through.

AFAIK that middle one in Tabarestan does not bring any extra province into ZoC, also one in Baghdad area. The one on the bottom right might be useful in future, right now is not required. That, IMO is 1.5 ducat per month for level 2 forts

The mothballed forts are doing literally nothing for you. You might as well scrap half of them to activate the other half. Scrap the right ones, and you can make yourself far safer with only a small handful of poor provinces on your periphery left unprotected.

100 almost worthless provinces means I'm stuck with no advisors - lvl1 advisors at most, putting me behind in tech/economical development and what not.

Westernization is needed to overcome the tech/wealth gap between myself and that of future conquests.

Will attempt another Najid game again after rebel bugs from the new patch have been fixed and maybe the fort system has been reviewed, I went on other conquests for the time being.

I've had starts where I couldn't afford advisors for the first 150 years. It happens.

I just use the new 'Western Focus' decision to westernize now. The traditional methods just isn't worth it.
That's only available to the Eastern and Anatolian tech groups.

Rebel issues:

1. Many event-spawned rebels are specifically scripted to instantly take the province. Not an issue. The issue is that the tooltip doesn't tell you that this will happen.

2. If you get an event to spawn an insta-win religious rebel on your Center of Reformation province, and it's not protected by a fort, then bye bye CoR.

I actually like the new rebels mechanic instantly occupying land, it cases you to put some thought into what you're conquering and trying to keep your empire intact as it grows. You can also park an army in a province if you see its about to revolt. I do think westernization rebels do need to be fixed if the system remains as the current effects of them occupying is obviously a remnant of previous fort system

Muslim as well, I just used it in my Granada campaign.
You must be using a mod. In the unmodded game, the Western Focus decision isn't even visible to Muslim tech countries.
