Okay, not sure if this is something for tech support or not, but when in combat, my ships will not fire upon enemy ships for love nor money, despite hold fire being firmly off, in what I assume is an aggresive precombat stance. (that's definately /not/ a dove from what I can see...) However, despite pressing pretty much all the buttons, my ships won't attack. Anyone know how to get them to retaliate?

hmm... I couldn't even FIND the bad guys. I was just flying around between planets, alone...

Also sectors started turning blue when I flew in them? Is there some kind of territory mechanic? Its cool they explained that.

If your remain in a sector long enough it will turn Green. It is my understanding that you can then use Defense Manager to set your Fleet to start in that sector at the beginning of the battle.

I never got it to work because I keep bumping into the combat instantly end error.

As for finding the enemy. You have to play with the Power distribution. The 3 Yellow Segments of the left side of the circle in the lower center.

It controls the speed of your ships. The faster they go the smaller their detection radius. So you have to rabbit your ships to 1 location, then stop to scan, then move on. it is a lot of hassel. Might be easier to just research advanced sensors and include some in your fleet.

Most early fights seems like time wasting game of cat and mice.

You start off at peace with all other players. I believe you have to be at war.
Icons in bottom left appear to be weapons for the selected ship.
first is weapon, second is ???, third is primary targets for weapons.

While I wasn't diplomatically at war with them, their ships /were/ firing upon mine.

If that's not a declaration of hostile intent, then I might just be forced to hand in my virtual Admiral pips. :p

What does the "Stance" do? My ships just seem to follow my orders, sit where I tell them to and shoot what I tell them to. In first SotS they fired when ever they could what ever they could and pursue actually meant that they follow and hunt down all the enemies they can see/I order them to.

Actually this issue with one not being able to find enemy can be quite annoying. And it leads to multiple repeats of AI battles.. since when one AI can't find the other AI... you get the battle simulation turn after turn and it can happen for quite many turns. I got annoyed and loaded game as AI and thats what I found.
Ai attacked one of random things stationed in the system while surveying and trying to colonize it. But it seems that without actual manual input none of sides were fighting in that battle so it was repeating itself over and over again.

Well, not over and over again, just until the survey mission is finished. I surveyed an AI planet I wasn't at war with and had to enter combat every turn until the mission was done. I could have aborted the mission, but I wanted to see if it was possible to finish it while under attack. It is. So just be patient with the AI.

I'm very confused by combat.

First battle, manual, crash.

Second battle*, manual, loads a starmap with grid, and then nothing else but a timer and Launch/Hold Fire/Other command on the bottom left. No way to change view, no way to even attempt to understand what's going on.

*=same battle, reloaded.
