I mean, the Khyber Pass is one of the most important geographical landmarks in the subcontinent, politically, militarily and economically. Makes sense to me that to call yourself Bharat/Hindustan in the North would require seizing control of it.

Then why did they remove it from the Indian subcontinent and add it to the Persian one?
Because while forming Bharat gives you permanent claims on all of India it still requires you to hold a pass guarding the route into India (a province which is directly adjacent to the Indian region). It's not an oversight (though you may still disagree with it of course
As for why the Khyber belongs to Afghanistan and the Persian superregion:
You could argue that Afghanistan should be part of the Indian subcontinent as the region has close ties to India in this era but all things considered we decided the ties to the Persian region where more important
