How is defaulting to upgrades stupid?

Because in many cases the reactor doesn't need to be upgraded. It is also sub-par GUI design (dare I say terrible?) to load up one of your designs and have the game show you a design that doesn't actually exist (with the upgraded reactor) until you hit save, when all you wanted to do was swap out some armor. In this case you swap out the armor and hit save, bringing along a reactor you don't need or want.

There are checkmarks for "auto best" and "auto upgrade". If people want their hands held they can use those, anything else and the game should show an "upgrade available" tab on the applicable ship components but leave the design unchanged until you take action.

It's not displaying the wrong components. See, the system is designed to make life easier for the usual case. Every time you click any design, it'll automatically select the most up to date piece of equipment for any slots on the right. So when you select the design, you aren't seeing the actual design - you're seeing the design after the computer tries to help you.

it should only do that if he has auto upgrade on, imo.

additional power on a ship gives increased stats (like speed, damage). So it is not entirely useless, but it depends on wether you want as cheap ships as possible, or ships that you squeeze as much juice out of as possible.
