Two suggestions here, based on my current Netherlands game:
First of all, you should be able to force religion on colonial nations as you can on other vassals, or at least implement some mechanic to change religion in colonial nations. I converted to Protestant after I had already founded four colonial nations in the New World. I have no way to convert those from Catholic to Protestant, and when I start new colonies, the colonial nations quickly convert those from Protestant to Catholic before any religious revolt is possible. This is not only annoying from a role-playing perspective, but is also historically inaccurate. The British colonies of North America, which turned into the United States and Canada, were religiously diverse with Anglicans, Catholics, and Puritans (basically Reformed) living in the same colonial region. Colonial nations either shouldn't be able to convert provinces of the same religious group of the state religion, or countries should be able to force religion on their colonies. It seems more than a little absurd that the Catholics in New England would expend the effort to convert the Protestants in the Chesapeake.
My second complaint is that the map color of a colonial nation is the same color of the parent country when the first colony in that colonial region was started. Perhaps this only applies to the Netherlands, but it's annoying to have my various colonies be different colors due to the differences between the dates they were founded on. I know it's only a graphical thing, but as with religion, it's bothersome because it's something that you should be able to change but are prohibited from doing so because of flaws in the game's mechanics.
