Flashpoints against allies?

I read somewhere in the game we can´t take missions against allied factions.
But i can accept flashpoint mission against them (just tested).
Its a bug somewhere or i read it wrong?
Or worse, does accepting such a mission end the alliance?
And what´s the point of not being able to lose rep with an ally if you can fight against it?

Unclear. I've reported that as well. It does NOT end the alliance. I would guess that it's a bug.
