I'm currently playing Bavara as HRE Emperor and reformation started (shock!^^), the first nations in the HRE convert, so far so good (well not good, but expected). Then I start demanding conversion from the new Protestants, everyone refuses, I get CBs for religious unification and go to war with the Hanse for starters and here's the problem. Demanding the conversion in a war takes 128% Warscore, so it's not possible at all. Hanse has five provinces, only two of them are Protestantic.
Is the needed Warscore depending on base tax? Of all provinces or only the protestantic one? Does that mean there's no way to convert nations with too much base tax?

Warscore depends on total base tax, yes. The only way for you to convert them is to either improve relations and diploconvert them or annex one of their provinces and in a next war, force convert them. If you start diploconverting, be careful of the -25 relationship hit you'll take with Protestants everytime you convert one of them, so start with the big ones.

Yes it depends on total base tax. Although it seems more reasonable to be the total base tax multiplied by religous unitiy difference.

If you managed diplomacy in HRE well, you can diplo convert(enfore religous unity in emperor action). To do this, you should build up nice relations with all german members (100 improved/defense bonus/imperial grace etcs). But electors/large members having more than 6,7 provinces will decline the demand. So, it would be helpful to revoke electorate from blobing elector, such as Bohemia, Brandenburg, or Paltz, in advance.

For force-convert, you need to liberate small states from the nation of +100% scores to convert. For example, liberate Hamburg, Bremen, whatever from Hansa in 1st war. Then force convert in 2nd war, or in 3rd war if the nation of +300% score.

The only way to "manage" the Reformation is to have a substantial amount of IA saved when it hits (30+), then enforce unity on the same day as each state conversion. That way, you'll never get the opinion malus. Otherwise, you will eventually have too low opinion to enforce unity, and then it will snowball for a while until it dies out again.
