During wwii fighters planes where highly specialized. For exemple the BF109 has several variants: reconnaissance, high-altitute (larger wingspan), heavy fighter (additionnal 30mm cannons)...

The use of a wrong type of fighter can result in a coslty defeat (see operation Bodenplatte)

I can simplify it between a heavy one to defeat bombers (a variant with increase armement and armor) and a lighter one to attack other fighters (more speed and agility). In HoiIV is it possible to create two different variants for the same fighter and assign them a different mission (prioritize attack on bombers or fighters) ?

there are heavy fighters to counter a bomber attack...

i think you can have two different variants of one fighter... but i dont know how far the game differs different variants of the same model...

You could create two seperate variants, give them two separate names and then deploy them for those two seperate missions yes, your missions are given to air wings which are off map units stationed at an airfield and operating in an airzone and each wing can have one type of plane(not sure if you can mix variants).
Meaning you could have one wing with the BF109 specialized for anti bomber duty and another for anti fighter.

You may also find this Quote interesting. (As other answered already you original question, I won't repeat it. ;))
the way it works is that if your target has higher agility than you the damage you do is lower. this means that:
- if all you are doing is swatting down enemy bombers you can just put all your effort into guns
- the superior firepower of heavy fighters sort of evens out when they fight lighter fighters but htey can leverage all of it vs bombers
- if you do dogfighting with other fighters having better agility is sweet
