Second game this has happened in. There seems to be a bug or a glitch with the AI on Federations . They have a -1000 to accept federation status, or invite to federations, or a request to join Federation because of 'Dislikes [Nation]. This nation is usually part of said federation or is in very good relations with the Federation memebers.
I have already tested at peace and at war. It makes no difference.
