They are SO annoying when you're part of the HRE or ERE!! I can't seem to find settings for them in the Message Settings though. Any ideas?

That's not the way to do it, IMO.
I change them incrementally as soon as I find one that is annoying. Right click on its frame or in the log line created for the specific notification and you will get an option menu strictly for that type of notification. If you go in settings of all notification you have to assume you're guessing the right type. And there are simply too many there.
Plus, because of problems with the steam installation, I have to delete everything and reinstall the game every time I want to install a new update. I'm not going to remake the settings each time -> and thus I've noticed that the defaults are actually almost ok, with only a few exception.
