First, I don't believe it, maybe because my char have Adulteress modifier, thats way she (Queen of Sicily) got excommunicated. But after she lost adulteress modifier and only have 2 negative trait (Proud & Glutonous), and even the Pope change, she still getting Excommunicated.

It's not her fault for being filthy rich in the entire CK II world, after all, it's the Pope himself who gave her the sweet sweet Crusade money (for contribute levies in 2 Crusade and contribute 0 gold)

She has 12K gold now, and need to gift Pope, the greedy little prick 530 gold every 3 years, D+2 and no gift, she will get Excommunicated.

It's definitely not because you're wealthy. Check the tooltip that describes the Pope's opinion of your character - this should help to explain why he dislikes/hates you.

(In my games, the most common cause of a character hating me is "dishonorable -n*10", from the n times one of my murder plots was discovered. In your specific case, because you're queen of sicily, it might be because you've started expanding into the kingdom in the centre of Italy, which the Pope views as his own.)

To resolve the problem, I suggest you replace the Pope: either murder him, or imprison him (difficult!), or set up an antipope. If you choose to press the antipope's claim (and win) then he will have a high opinion of you for the rest of his life - but this is not necessary if all you want is immunity to excommunication.

If, for some reason, you dislike violence then you can set your court chaplain to improve religious relations in Rome, and this will gradually (albeit randomly) increase the Pope's opinion of you. (Make sure the chaplain has high skill and good traits.)

No, I'm not dare to challenge the Kaiser himself, so I choose to expand to Iberian Peninsula, waging Holy War.

Can't set up Antipope, still a Queen not Empress. Beside he become lap dog of the Kaiser after getting defeat in war (Antipope by HRE, eventhough the funny thing happened, he set up his brother as antipope who latter became Pope and get excommunicated after that). So I can't send my Court Chaplain to improve religious relations in Rome, because this guy usually in Leuvent for his job being Court Chaplain for HRE or proselytize elsewhere.

I try to send my Court Chaplain to improve religious relations in Leuvent, but it only improve religious relations with local Bishop.

When the old guy died, and the new guys come, it's -3 opinion when I check it.

FYI, improve religious relations on the Pope's capital should improve relations with the Pope, even if he's away. (Weirdly, I've found that the Good events target the Pope most of the time, or a local bishop, but the bad events only ever target local bishops - never the Pope!)

If you hover over the -3, the game will give you a tooltip explaining how that total was calculated. That breakdown may be instructive - maybe there are things you could fix and/or do differently. And/or stop doing something so that a large negative modifier can expire (eg. if you have "dishonorable -n*10", stop trying to murder people for a few years).

I'd also add that Pope's tend to dislike female rulers (be they a countess, duchess or even a queen or empress). In my games 9/10 the titles the Pope grants me are disproportionately held by women.

I'd also add that Pope's tend to dislike female rulers (be they a countess, duchess or even a queen or empress). In my games 9/10 the titles the Pope grants me are disproportionately held by women.
This is because there's an explicit modifier in the "claim title" mechanic that makes the head of religion more likely to grant a claim if the current holder is female (or a child) (or, even worse, a female child).

As far as I'm aware, there's no sex discrimination for excommunication decisions. (In fact, these might be ever-so-slightly biased towards women, as it's likely that the pope will have higher opinion of them due to attraction.)
