My colonial nation's economy is in shambles. Despite that, they are still colonizing and paying for a ton of forts. Can I tell them to knock it off, or do I just have to subsidize them? Will they ever get back in the black? Is it better to subsidize them or pay their debts?

I don't think you can tell them to switch off Forts. I usually pay off their debts via subject interactions and help them with Influence Nation, which gives them extra MPs too. (Assuming you are a great power).

I guess you fed them too much land too quickly via conquests? If you pace your conquests, Colonial Nations are pretty good at handling themselves, but if you overload them with 100%+ OE, then you will need to help them stabilize, and yes they will be profitable once they core everything and bring down autonomy.

I know that when an alliance is broken, any favours you have with that ally is wiped out... but what about Trust? Can I "bank" my favours with a country by dumping it into Trust, and retain it when I restore the alliance later?

Your accumulated favors start decaying over time when your alliance breaks, they don't instantly disappear. I believe trust lowers in chunks as you do certain things (take land, declare war, and so forth) so if you don't act aggressively towards them directly your trust should stay. Your one potential problem is if trust is too low they could choose to declare you as a rival which is more likely if you aren't allied.

Let me guess, they have Gold provinces? If so, then yes you need to subsidize them but you should get some of that back from the gold fleets.

Do they have high war exhaustion? AI doesn't buy that down and cripples itself in the process.

Are they having trouble coring everything you feed them? If so replace their governor with a admin-focused one.

The Knights just popped up again in Malta in my Byzantium game after I vassalized and integrated them in Rhodes! :eek: I gotta be honest, I never noticed Malta before now... I assumed it was just part of Syracuse or something. :D

I just checked that Aragon owns Malta in 1444... Spain formed and inherited Aragon in my game, so that means Spain somehow released The Knights in Malta? They are not even vassals of Spain, this must be an event right?

No, because they are a subject nation. Subject nations will not form new nations. If you freed Moldavia after you fed them all the provinces they need to form Romania, they probably will form Romania. AI nations do form nations once conditions are met, i.e. Great Britain, Spain, Mughals etc...

If you attack a country in the HRE, can the Emperor call its OWN allies against you?

If you are attacking from outside the HRE or are attacking from within but without a valid CB then the Emperor can call their allies. If you have a valid CB and are an HRE member then the Emperor will only get involved if they are allied with your target but they cannot call their allies (unless you make them a co-belligerent).

Before I join a Religious League, is there any way I can know whether I will be the leader of the League? I play on Ironman, so I can't just try it to find out.

Also can I just confirm that the Leagues always disband after exactly 50 years if the war doesn't erupt?

The Emperor is always the league leader for Catholics.

For Protestants there is no way of telling it.

We don't even know which modifiers count aside from "Electors are being favored".

I recently made a thread about it.

Long story short: Nobody has a clue and you should join immediately when leagues form so you're the first and DoW instantly so you don't lose it.

lol no, I've seen the Timurids come close, but never actually form the Mughals.

I have seen Hindustan form from Bengal for the first time though, I guess that's not so difficult, but it was novel for me.

There was a patch a while back where the Mughals showed up as a powerhouse fairly often. Other than that patch, though, they've been pretty scarce.
