I don't have Rome from Steam, but I have EU3, Victoria II and HoI3 from Steam and all mods work without problems. Just copy the entire game folder somewhere else and use it as normal.

This doesn't work, unfortunately; a Steam "application load error" is triggered when attempting to run the .exe files in the duplicated folder.

I'd really like to figure this out short of "breaking" the game.

That's weird. All other Paradox games run without Steam without any problems. Try to add as a Steam application the launcher of Rome. There you can select the mod to play.
If that doesn't work either, maybe you should ask on the Steam forums. Sorry I couldn't help.
