I'm playing a modded game, but not one that mods England (or de jure anything for that matter), but there's a slight problem. The current De Jure Capital of England is in the Kingdom of Cornwall, Hampshire. Is it because I'm playing a game that was originally 1.3.1, or what?

So now that we know that the du jure capital of England is actually (in my game atleast) is in Cornwall, how do you change it, if it's even possible to change de jure capitals?
Nope, de jure capitals never change unless by a scripted event (for instance, if you unify Danelaw and England from the Norse side, the de jure capital becomes North Riding). Even if the de-jure capital is no longer de-jure part of the title.
 
Note that, unlike the de jure capital of a duchy, there is no real benefit to holding the de jure capital of a kingdom. The main thing a de jure capital of a kingdom does is give the AI somewhere to move their capital to, so realms appear more sensible, but it only works if the king already directly owns the de jure capital (it also allows one to move their capital there, even if it has already moved).

So if you leave it be, England will pretty much function as it normally does.
