Enemy armies moving through countries that aren't granting them military access.

AFAIK the Emperor will get military access through any country in the HRE and any country can march their armies through their enemies' vassals even if they're at peace.

You get military access for some time after you've peaced out with a country, so you can bring your troops home. Also, you get free military access through vassals, and the Emperor gets free military access throughout the HRE

Ah, thanks. The country the army was from is not the head of the HRE, but they did move through a vassal of mine. Okay then, issue solved! Again, thanks :3

I've seen this happen from time to time when there was no explanation for it. Very early in a game I played as Castille, France declared war on England and Portugal honored it's alliance with England. Portugal's troops began heading for France through Castille without military access. I saw their army and even offered Portugal military access through Castille, but they refused and kept on marching.

doesn't the emperor gets the military access only in times of war?

I believe any country involved in a war that also involves the emperor will also get military access throughout the entire HRE, be they enemies or allies.

I second this, I was playing a Hungary game where Bavaria was my ally fighting France and suddenly they became emperor and I was finally able to help them.

Correct. And just to emphasize, this only applies during the war. After the war you will probably get similar access because of the truce though (as calvinhobbeslik noted).
