I am pretty sure that this is intentional. The passive bonuses are the reward that carries over. The grail doctrines themselves are simply too strong to allow them to be purchased potentially very early into the game.

As far as using the grail doctrines, your options are to either continue the map and achieve a standard victory after finding the grail, or set up a standard map.

Once you unlock a grail, the entry in the reliquary specifically says it unlocks the doctrine as a requisition item. So I believe that is the intent. I was just wondering if my empire is bugged or if this is the case for everyone?
