Brandenburg has been running a lively Catholic League against Swedish me, but Austria got the crown back after a few generations and the whole League interface vanished. The official faith says Catholic. What happened? There was no fight. It's 1599, Centers of Religion are still running. I hope this didn't kill my achievement, I have to actually win the war!

The Diet of $CAPITAL_CITY$ might have fired as you weren't fast enough to cause the league war

Centers of Religion remains in place until they are a) converted or b) you are in the age of absolutism.

I'm confused by the conditions on Diet of [X]. Itcan fire anytime no catholic elector or member of the protestant league doesn't ahve a truce with the emperor?

The normal members of the league don't matter. Only the electors in the protestant league matter. If there is at least one country which fulfills all the conditions below "No known country", the event can't happen.
There is also the requirement that it has been at least 30 years since the formation of the leagues("Global flag Evangelical Union Happened has been set for at least 30 years").

AFAIK it means that the other country is in the opposing league.
