I must say that in CK3 it sucks. One can embark just about anywhere and disembark the same. And it looks silly when I want to march troops from Bulgaria to Russia and suggested route goes through Black Sea.
1) Make embarking a philosophy of its own. Buy or (more realistically) rent some ships, calculating your troops. Make just certain ports, which are big enough to house those ships, possible points for embarking. Or to pay really expensive gold to build one. If I own Duklja, for example, although there is a coastline there, provided I do not have respectable port (which was very likely in reality that I don't) for embarking I should march my troops to Venice or Dubrovnik to do so and pay heavily. We all know that crusaders from Europe embarked in certain ports only in France (help me, it was Marseille I think), not here and there - everywhere.
2) That is one more reason to get back Republics. Make them full of ships and money. Like Venetians rented ships to 4th Crusade, which caused them to pillage and devast Constantinople, because promised emperor could not pay the crusaders, who in turn could not pay Venetians for ships. And now to connect to my ideas from previous posts - there is one reason more to have strong influence, or even to rule one of the republics. You have the monopole over embarking and moving troops.
3) And there again comes the trade hand in hand. I will not bother again, as I posted it before. Trade and economic interests are huge minus to this game.
4) After troops are embarked, plan carefully where to sail. Add some storms, as we all know that many troops simply drowned, never reaching their destination - again, I think I watched it in documentary about Richard The Lionheart and his crusade.
5) Disembarking should be as complicated as embarking, just a little less. Not all coasts should be disembarkable. Yes, some studying about the coasts of Europe, MIddle East, AFrica, etc. should be done. But I doubt anyone would successfully disembark, let alone attack afterwards the enemy, in the marches of Volga delta, Danube delta, rocky coasts of Saudi Arabia, etc.
6) I miss pirates from CK2 - Norsmen going all way down through seas and rivers to Constantinople. Or I missed to see them while playing.
