Well I played another game from scratch as Austria. The same thing happened to me in 1556 When Karl V abdicated, the Netherlands and the French conté stayed with Austria instead of becoming Spanish territories. I red the message and it said that Netherlands become Spanish but after clicking ok it never become Spanish territories.
Is there something I should do or is it a bug. Could someone tell me if you experienced this? Or is it my game which have a problem.

You didn't diplo-annex Burgundy, did you?
In EEP 1.4 Spain inherits Burgundy in 1516, so there's no real need to cede the Netherlands in 1556.
That said, the Hapsburg events are indeed horribly badly done

and ought to be reviewed. Several things don't work out:
- giving France a core on Flandern in 1477 is terribly unbalancing, and no reasonable French player chooses the historical option in 1493 by which he looses the cores on Flandern, Franche Comté and Artois and cedes the provinces. Even worse, the event hardly ever happens since it's very easy to take the three provinces from Burgundy. If it's only cores on Franche Comté and Artois, so that France has to choose between Franche Comté and Artois and its Italian cores (Milan, Naples, Apulia), it is a balanced choice.
- the Martial Inheritance of Brittany cedes Franche Comté to Austria. This makes no sense, the province should be given to Burgundy (if at all).
- as mentioned in another thread, vassalizing Austria to Styria in 1438 is very harsh, and not really justified, either, since Friedrich V didn't control Styria anymore after becoming regent of Austria
- the Spanish wedding event should either be removed or at least have its choices switched around
