At the start of the game, 1836, much of British India was in fact ruled by the Honourable East India Company. I was wondering how this would be handled, and if the H. East India Company was a vassle state of the United Kingdom would the end of its existence be event driven,
e.g.
1857-Annex the East India Company
Yes- E.I.C. are now part of our nation.
No- Everything continues as normal.

, or will it only happen if there is a large rebellion in India a la the Indian Mutiny.

The same basic situation exists with the Cecil Rhodes' South Africa Company.

The Hudson's Bay Company also controlled Canada's north semi-autonomously.

Equally complicated relationships existed between other powers and their colonies during this period. The Congo was a personal fief of King Leopold of Belgium and not a colony of the Belgian state per say.

I imagine the Paradox spin-doctors in Sweden will have come up with some kind of model to incorporate the different forms imperial control.

Hudson's Bay Company hold all the land whose rivers drained into the Hudson Bay till 1870, when the agreement was signed to transfer nearly all its land to the British Crown which, in turn, transferred it to the newly formed Dominion of Canada in 1870.

Other nations "sorta" part of the British Empire

Sarawak, in borneo was an independant, third-generation despotism whose 600,000 people were ruled by an englishman, the "White Raja". THe White Raja, Charles Brooke had his own army, national anthem, and newspaper. This continued well into the 1860s

The Island of Tonga also was allowed it's own queen and army unit (500 strong). The same could be said of Nepal as it had several thousand "nepalese lancers" who though nominally independant pledged alliegance to the british residant and wore his crest

further information on the british governing system

Most possesions of the Queen were protectorates territories, or Crown COlonies. Running these was the responsibility fo His Excellency, the local governor, who had all the trappings of royalty. On ceremonial occasions he wore a gaudy uniform with a cocked hat spouting ostrich feathers; he was entitled to a seventeen gun salute; men bowed to him; and women, including his own wife curtised as he led a party into his dining room, where he was served first. His reward for good and faithful service was inclusion on the honors list at home. (The irreverent said that CMG stood for "call me god", KCMG for "kindly call me god" and GCMG for "god calls me god".)
