I recently created the empire of Scandinavia. I had most of Finland and the baltic duchies drifting into my kingdom of Sweden, but when I created the empire the drift stopped. I only have Sweden and Norway in the empire. Does this mean you can't integrate duchies into your kingdom once you've created an empire?

Well, there are ways.

Give ducal titles for the duchies outside of Scandinavia to Dukes who are within Scandinavia. For example, if you want Livonia to become Swedish, give it to the Duke of Norrland. That'll attach the outside duchy to a specific Kingdom. Other than that, I don't think you can easily drift titles into your primary Kingdom.

Give Kingdom of Norway to your vassal and transfer to him all the duchies you want to drift, while keeping their dejure kingdom for yourself.
This will make duchies drift, but your new King of Norway will start desiring other kingdoms.

On the other hand - why bother? When you have an empire - duchies are too small to concern you - kingdoms drift into your empire instead (you can have Germany de jure in Scandinavia Empire...). If you want to have fewer vassals to manage - give your kings a second kingdom(Norway-Denmark, Finalnd-Rus, etc.). Duchies will not drift this way, but kingdoms will. And as an added bonus - your vassal Kings will have to deal with desiring dukes.
