I mean... lets say you are protestant with -3 tolerance of heathens in europe
lets assume your ruler is catholic. lets assume your ENTIRE POPULATIN BY %100 is catholic
but nope... you are protestant so religius unity is %0 and you can only convert to protestant

Well you can convert to catholicism. But switch catholicism by any non-christian religion, and yes that's a problem

State religion represents the predominant religion of your country's elite as a whole, as opposed to individual named characters. For example, England had a strong Protestant Establishment from the late 16th century onwards, which survived and indeed sometimes ousted kings who had more Catholic sympathies. The same Establishment became almost as entrenched in Ireland as they were in England, despite Ireland always having a Catholic majority.

I think it would be a cool option to convert to your monarch's religion, if it's also the dominant religion. Regimes that don't match the majority religion can survive for a long time (see e.g. much of India's history), but realistically the heathen elite's position would be very vulnerable if even the king and his principal advisors became followers of the majority religion.

Otherwise, there's always zealot rebels.
