I'm playing my first EU3 game as Portugal, so I'm still learning about the details of some gameplay mechanics.

Just now I discovered that the population units (affecting trade goods) are capped at 1.0 for overseas provinces.

Until now I attempted to colonize provinces without killing the natives, assuming that the trade off was increased risk of an uprising but getting the benefits of extra populations units earlier. But if that isn't the case, is there any reason not to just kill all natives with medium to high aggressiveness on sight?

But if you don't intend to (or can't if you are colonizing Americas without intending to move the capital) get a land bridge , it may be useful to kill them , of they will kill them anyway when you put an army in the province (speeds up the assimilation event).

Note that you don't actually need to put an army in the province- you merely need a military unit for it. Ships fulfil this role as well. This allows you to get the native accommodation/assimilation events without killing them. On the downside, however, if the natives revolt and destroy your colony while your ship is in port, the ship is destroyed as well.

Needless to say, this only works for coastal provinces.
