Sighted comets was seen upon as a bad omen, and in medieval times and early EU-timeframe it was certainly a sign that a kings death could be near.
A stability hit is indeed justified.

Every time a country sees a comet it should randomly annihilate one province in the world and convert it into terra incognita. Over time this will cause a significant portion of the world to become inhabitable due to meteor strikes. I think this does a better job at accurately reflecting history than the current stability loss.
