In my first long-running game I am currently running a rather sprawling Brittany Kingdom that has absorbed Ireland, Wales, Andelusia, some of England and most of France. I noticed that any Vassal of mine with County holdings has negative opinions because they want the Baronies, Cities and Bishoprics in their County (and also the Duchy but that's besides the point). I don't directly control any of those sub-holdings. They are in the hands of other vassals. The holdings have the Vassal's coats of arms on the left and Brittany's coats of arms on the right.

I occasionally get a demand from a count or duke to turn those sub-holding vassals over to them. Should I be doing this or should I keep them as my direct vassals? What will be the difference in my income and levies if I transfer vassalage of those sub-holdings to the counts or dukes in charge of the counties?

I always hand out titles and vassals to keep De Jure lines as perfect as possible. This keeps people happy, you see. I never have any count vassals, I own two duchies myself and all the primary holdings there, plus a few baronies, nothing else. Everything else goes to everybody else. It keeps them happy and makes sure they don't revolt, though they do occasionally anyways, but it lowers the chances

You could also destroy the duchy titles if you own all the land in it and use your 2 duchy slots for other (preferably large) duchies in your realm where you only own 1 or 2 counties yourself
More power to yourself and less big Dukes!

Example as France: destroy Valois and Berry (owning all de jure counties in there) , Become duke of Flanders owning only Brugge and duke of Barcelona owning only the county of Barcelona.
You now replaced 2 potentially dangerous dukes with easy to deal with counts and own 2 of the best counties in the game

You asked about income yes it will drop with each layer of people between you and the holding.
