Some of my developed models have lost their Desing company buff. I started producing Pz.IV and Tigers, but tigers lost their Henschel bonus (Both were researched with this company).
Happened same with some planes, my fighters lost their messerschmitt bonus, while some bombers hold their Junkers and Dornier buff.
