Both missile and torpedo decoy systems are in the game and operate automatically. If you look at the battle log after a load of missiles seem to hit your taskgroup you'll see some say 'projectile soft-killed 0% damage' for some of them. Same happens for air to air missiles against planes. The combat system models a hit, a soft-kill and a complete miss with only a hit causing damage.

That is interesting, does the system show up in special weapons/weapons tabs or the sensor tab?
Is the system effective at stopping anti-ship missiles?

They show up in the special weapons tab as chaff and torpedo decoy (greyed out so you can't select and manually fire them). I certainly wouldn't rely on them stopping an anti-ship missile (and definitely not a group of them) but if one slips through you may be lucky and it gets soft-killed. From the game files, chaff and flares have a 40% hit chance and torpedo decoys 20% but I don't know if these values get modified by anything in-game (e.g. the type of missile or torpedo being fired).
