You said you made 13 custom empires, and you have set 16 empires to spawn, so 3 of them should be random ones. Does it not spawn all the ones you want, is that the problem?

I just happened to be using 16 custom races when i took the screen shot.

The problem is that i set all my custom races as forced to spawn and the game replaces a few of them with random civs... Now imagine trying to play a star trek game and the klingons or valcons are missing... Its not cool.. The game isnt working as intended. I can set every portrait to always spawn and they just wont... even if i set the map to 40 with 20 custom civs all of them still wont spawn.

I am usully playing as humans so they have never failed to spawn . Humans really arent the problem, neither is the sol/deneb systems...

It feels practically random which ones dont appear, though it may be a coincidence but my Minotaur race i made seems to not spawned like 4 times in a row.
The details on them are in the included text file. though i think i named them Taurians.

What do you mean? In order to play with all the races i need to set portraits to random so no creature has none-random appearences?
What I mean is that the game files have settings for which portrait can be used for random generated empires and the like. However, this also affects custom empires using such a portrait, even when set to forced spawning.

So am my friends have been trying for 2 days now to run a game set in our roleplaying scifi universe... we made all 13 races and settled down for a game...

Now... there are no marauders OR fallen empires in our games... so that is not the issue here!
This is just straight up not the problem.

We set all 13 as FORCED spawns. As in they should appear, we started the game up and found... hey theres alot of races here we didnt make... so i used console comands to observe to find that at least 3 of our custom empires we set to FORCE were replaced by randomly generated empires... there is no reason what so ever for this to be happening, i am not modding the game or messing with it, its just the games base systems and rules breaking!

Somebody please help me.... I dont know what to do.
I am obbsessive compullsive, i cant let this go and i am starting to feel trapped by my own mind, trying and trying and trying to fix this but its been 6 hours and i am going crazy.
In theory, you should set the number of AI empires to the number of empires you want to force, force the ones you want, and you should only get those empires (plus some primitives, I think). If you're doing that and it's not happening, it's a bug.
You can use console commands to see the entire galaxy while in game, or you could decompress and open the saved game and search it by hand. Worst case scenario, if it's a bug and you really must have that start, you could edit the replaced empires either in the save game or in-game through console commands.

I'm at work now, but I can tell you how this evening if you want.

Potentially if i list all portraits inavailable for random spawns wouldnt that make it so they cant appear anymore as random?... than again that may affect tribal civs...

Sorry! Couple busy days at work, I'll try to get a long answer in the weekend, but the short version is that you need to go to your save directory, unzip the save, open it with a text editor (notepad++ for instance), search the names of the empires and species you want to change, and change their names, ethics, portraits ... Then save the file and recompress it.

EDIT: Actually, I'm working abroad for a few months, and don't actually have stellaris on my laptop or any saves. If you can send me one, I can point you to where the things to change are. :)

I'm not sure, I don't have any files to check.

You mostly want to look for the name of the empire you need to replace, replace the text on top of it for the one you want, and then start looking at the text below that. You should see some data on the empire such as its ethics and the like, which you can change. Say, if you want a spiritual empire to turn fanatically xenophobe, replace ethic_spiritual_1 by ethic_xenophobe_2 (not sure of the exact names of the ethics in the code, but should be something of the sort. You can look for the actual names of ethics, traits, etc in the text files in the game installation directory).
Then go look for the species, and do the same with the species traits, replacing adaptive with resilient or whatever you want, looking for a "portrait" section and replacing portrait_mammalian_2 with portrait_avian_4 or things like that; same with the namelists.
And lastly you'll need to go search for the name of the home planet, and look for a line of numbers that should say something like pop_id. Write them down, look at the section of the code where pops are described by species and ethos, and change their ethos one by one to match the one of the empire they belong to.

It will take you a while, but it should work.

If you can't manage to do that, upload the gamestate file to the forums and I'll help you locate where everything is.

Okay so ... i have the save file here and iv been trying to edit it but its F-ing impossible... i dont know what i am changing as theres so much information here.. I have a save file ware i got the dwarves to spawn and the dwarves are the ONLY race that didnt spawn in the sci fi fantasy save, so i have to somehow get the file for the Iron legion into the scifi fantasy file and delete the randomly spawned civs....

God why cant this game just work the way its suppose too....

Alright, I need you to tell me which civilisation you want to be replaced by the dwarves. To delete the other random ones, the simplest way to proceed is the following:
1) Load your saved game
2) Open the console and type "observe"
3) Look at the names of the planets of the civilisations you want to kill off
4) Open the gamestate file of your save and search the names of these planets until you find something like this (these are the humans from your game):

What you're interested in is this bit at the top:
pop={
0 1 2 3 4 5 6 7
}
Now, inside your game, open up the console and type "kill_pop 0", then "kill_pop 1", and so on until you've killed all pops of that planet.
6) Repeat that for all planets you want to exterminate.
7) Type "play 0" to go back to your original empire
8) No more random empires. Remember to leave one alive to be replaced by the dwarves, but to tell you how to do that it'd be useful if you gave me the name of the empire you want to stay. :)

Alright. Did you try to kill off everyone else? Did it work properly?

To replace the Cirrulans, there are three things to replace: the species, the actual pops, and the empire.
First search "Cirrulan" in your save file until you find this (line 610 in the file you uploaded):
