I now if the culture is not accepted there will be a tax province penalty.

But I was wondering is there a penalty for the entire country for having to many diffrent culture?
And is there a penalty for having another culture that is lager than your capital culture?

Not a specific penalty, no.

If you want to review a country where your latter scenario is the case, you can load up The Knights (Rhodes) which start with maltese primary culture controlling nothing but a greek culture province

Your primary culture gets no penalties, and "accepted" cultures get only a token penalty, but other cultures that are not accepted will be a constant source of unrest and revolt, as well as significantly lower tax income. While you can have an almost unlimited number of cultures with no additional penalty, the number of "accepted" cultures is rather limited because they need to constitute a fairly large percentage of your population to gain that status.
