So Im playing the Ottomans and wanted to conquer 'the Knights' on Rhodes (they were still a single city country). They didn't have any allies/vassels etc., so it seemed easy enough. So I forged a claim, declared a war and sent an army. Now suddenly france joins the war (he might be the defender of the faith, don't really understand that mechanic). The problem is that france is now the primary enemy. So even after fully sieging Rhodes, I still only have 1% war score.
Now france is occupied with several other wars (not to mention they are very fay away), so france won't actually do anything in the war. But because I only have 1% war score, I can't even white peace out. I do have a bigger army than france, but I can't send my whole army because of rebbels. So even though I completly crushed 'the Knights' and have a stronger army than the coalition, I will be forced to concede defeat.

Any thoughts on this? Is there a way to win this for me, and if not, do you agree this is a problem?

Let ticking warscore build up -- you're holding your wargoal, so over time, as long as you continue to hold it, your warscore will tick up until it reaches the necessary score. Eventually, you'll be able to take it.

Make peace with the Knights individually.

Can't make a seperate peace with the target of a war goal, since that would allow you to 'escape' wars by accomplishing your goal, then 'white peacing' the bigger force, like you could in EU3.

That seems like a problem o_O

But then again, it also fixes a problem...

It's not a problem -- in concert with the ticking warscore mechanic, it means that wars will be fought for the reason they were started, as opposed to powers fighting an obsolete war.

As long as you hold your stated wargoal provinces, warscore will tick up.

I checked, I can't make a seperate peace with the knights because, as you said, they are the target of a war goal. France isn't interested in peacing out, so I will wait on the ticking war score. Any idea how long it will take for the ticking war score to reach 10%?

Also while we wait till it gets there, does anybody else find this a problem? I mean if Rhodes was richer, I might not be able to get there with just ticking war score (although I probably could get a white peace)

On the plus side this means when you're playing as Burgundy and allied with Brittany in a war with either France or England, they won't peace out when they get fully occupied even if you've just about defeated England/France!

I think the whole concept of 'defender of the faith' is wrong and I really hope it can easily be removed by modding somehow.
The price can be modded to a suitably astronomical sum. (A million ducats is the figure I use when modding EU3.)

You are fighting against a coalition. If it were just a normal ally situation, you would be able to peace out with Rhodes.
Nope, this is just a normal ally deal. The problem with this imo is that you get an opposition to war ticker when your population wants you to peace out, which disrupts it quite a bit. Personally I've had some problems with another country being the war leader whom I didn't directly border, and because I conquered a ton of territory directly bordering me first (yet couldn't peace out) I racked up a lot of silly war exhaustion from going over there to force them to peace. Peace should really be handled more separately, at least with being able to negotiate the peace with the alliance leader based on your war score with the target country, instead of warscore with them. Alternatively that "Population demands peace!" notice shouldn't come up in a scenario like this, where your ticking war score hasn't reached 100%.

I had something similar happen to me as the Ottomans against Bosnia. They were Orthodox, and Muscovy was the defender of the faith, who answered the call despite having neither a border with me nor a seaport. It felt silly to sit there and wait for the score to tick up, but it did eventually.
