If a defender in a Crusade/Jihad/Great Holy War has vassals of the attacker's religion, those vassals should be given the option to join the attackers and revolt against their liege as a fifth column in the war, not as a separate war for independence or whatever but as part of the GHW. Vassals who are secret practitioners of the attacker's religion could also be prompted with the opportunity to go public and join the attackers. If the GHW is successful, the 5th columnists would gain independence if not part of the target kingdom. I think this would make both secret societies and Great Holy Wars more interesting

Also it seems strange that tributaries will always join holy wars against their religions. I mean, i understand, they are "obligated", but Catholic tributaries always joining Jihad for Rome or defending against Crusader is a bit too much
