Hey, Ive recently purchased the LoR DLC and am in the process of rebuilding the empire from an Alexiad start. After a lot of blood sweat and tears I have finally pushed back the Sultanate of Rum and have retaken Antioch.

Now I was wondering is there any in game effect of giving all the patriarch posts to a single person, in effect creating an Orthodox pope or should I just divide them up as usual?

There's no in-game way to do this, as this was a key difference between Catholics and Orthodox.

This being said there are some issues with the vanilla implementation, which means that right now, you cant go to another Patriarch than your own for diplomatic actions, and I realize that's frustrating.

So whether its because you'd rather have an 'orthodox pope' or to get rid of some the issues with autocephaly's implementation, it can be modded easily, but its all or nothing. If you remove the "autocephaly=yes" line from Orthodoxy, you'll go back to the pre-LOR setup where the Ecumenical Patriarch was running a one-man show.
