I am the elected King of England, I have just created the crown of wales and set it to Primogeniture but don't seem able to set laws as there is no council for Wales, how do I go about setting one?
No, they are not "following suit". The laws for Aquitaine are different from Burgundy (in my game, don't mean to hijack op's thread).

General civic laws (role of women, centralization, etc.), Vassal obligations and Council laws are tied to your primary title and are applied to your whole realm.
Then why did my council vote against Controlled Inheritance Law in Aquitaine when it is already in force in my primary kingdom of Burgundy? I'm confused.

because they didn't feel like it? I don't get what you mean...as i said, the crown laws of each kingdom are independent from each other. Controlled realm inheritance IS a crown law.
That seems like it's not WAD (the secondary title was still running on its previous holder's Council laws when it should have automatically switched to yours). I'd put in a bug report.I fixed it. I had to switch primary titles, once I did that, the new one had the same council laws as the first. Then, I just switched back. It's working properly now, but that seems a bit of a wonky workaround.
