There should be a cooldown time for excommunication. In my actual gameplay in Byzantium I have been excommunicated (for no clear reason, but ok). I took the decision "Issue declaration of repentance" for 150 gold, and religious head lift the excommunication. 1 day after that the same religious head excommunicates me again. Yes, 1 day after the excommunication is lifted. I paid 150 gold again (yes, I know I am stupid), and excommunication is lifted. And 1 day after that I get excommunicated again. So I get excommunication 3 times in just a few days, after I paid gold to lift those excommunications.
I doubt it is working as designed, so my suggestion is to stablish a cooldown time for excommunication, so the same person cannot excommunicate you several times in a row. Something like the EU4 system.
