So I'm federation president and got called into a containment war against these purifiers.

I quickly conquered the systems near my fed member and as I expected, they immediately turned over to him.

I wanted some gains of my own, however, so I used jump drive to head deep into his territory and started taking systems. The systems around the purifier capital all went to my federation member instead of me, these territories are not connected to his territory as there's another empire between his lands and the areas I conquered from the purifier.

Do I have no way of claiming land for myself?

In a previous game I was able to take worlds off a purifier by jumping over. I am not sure which rule is assigning those worlds to your ally.

It's possible that whoever called for the war vote is war leader, and that systems which do not border a belligerent are awarded to the war leader, but I am just guessing.

I guess you are right. It does make sense like this to avoid horrible border gore. The AI would probably just declare such a war if they actually border the purifier.
