I think if vassals are allowed to fight against each other they can try to get enough counties to ursup the duke title.
You can't usurp a title from someone in the same realm as you.

Are there any benefits of making your children part of the clergy? Also are clergy members allowed to marry in the game?

To give titles to your heirs, I don't know if that is such a good idea. You lose control over their heirs. It's pretty simple to educate children into decent persons, somebody your future vassals will like and be loyal too. Every good trait like kind or just translates into opinion which translates into troops and money.
How does one declare independence from their liege? Is it possible to exit the Holy Roman Empire as the duke of Bohemia?
I've noticed so far the main benefit of having lots of counts is the fact each of them has a Council. (which could potentially mean each steward is collecting extra taxes in every province = moneys)
The inquisition/conversion of Spain was happening a lot quicker in my count/vassals territories than my own demesne.
I'm thinking my next game is going to be a count-fest. I'm just gonna have counts everywhere. I'll hold onto one single province of each duchy, only in order to give it to a family member eventually along with the duke title.
Keep in mind that the duke controlling only one county of his de jure duchy will pursue his ducal claims, so without the proper crown authority you'll have your vassals fighting each other.
I was under the impression that every count-level ruler have his/her own council, regardless if they're the vassals of one of your vassals or not. Was I wrong?
Is there a way to limit the boost the amount of children you have? If you only want to focus on two sons rather than 6, would it be best to just ignore those other sons or make them clergy members and perhaps give them a county or so?
How come your advisors sometimes leave you when you give out landed titles? Is it because they are from X county and that means they will have to work for their new lord instead?

I'm not sure about that, but it could be that I was looking at something outside the de jure borders of my liege's realm. I'd have to check, and unfortunately the 20 years doesn't really give me long enough to get into position to check it, and I'm not messing around to get any longer.
It'd make sense, but I can't think of a sensible place to check against at the start date.
Mind you, since there's nothing to stop you conquering lands in the same realm as your self, the liege doesn't have that much control anyway...
