I would like the EU tradition of comets being a harbinger of doom! be continued.
But, for Stellaris, instead of a simple loss of stability, comets have a random chance of delivering global pandemic via microbial hitch-hikers.
There is some speculation that this does actually occur in reality. The issue is still rather speculative, but there are microbes that demonstrate an ability to survive the hostile environment of space for lengthy periods.
It would also be interesting that if such a pandemic struck a planet, that said pandemic could migrate to other planets through traveling personnel, both civilian and military.
I doubt that Paradox would be interested in allowing factions to develop the ability to deliver disease to other factions purposely in a bio-warfare manner, but this could be a naturally occurring problem.
PS. Still trying to figure out how to justify a civ or faction that has stabbing pigs as part of its cultural program.
