Will you be able to colonise planets in your vassals or federation territory?
Because with hiveminds it will be less useful to just take the planets you need to get to the planets you want to colonise.

For example, you are playing a hivemind and want to colonise a planet wich is in someone's else territory.
Al you can do is remove his presence.
But what if you could colonise this planet by making this empire your thrall (like an ascended xenophobe empire) and this will also allow you to colonise planets in his empire (with a heavy penalty to your relation with your thrall).
How to make a trhall? With the domination tradition tree.

Another option would be to do it diplomatically with the diplomacy tree and by being really nice.
This will also make the map feel more 3d and make for some interesting gameplay.

At the moment, no you can't do this yet. Well you can't colonize in other empires but I think you can colonize within your vassals' borders.

But hopefully they'll add this in as I always like it in Master of Orion especially the diplomatic consequences that came with it!
